You are almost right, and now I know why this happens, watch and you'll understand.
You are right that if you have saved a movie in.mkv format or a video with.mp4 extension it will work fine with the right player, but if the video is in.avi format, you'll need a video player with.avi support or an app that can convert.mkv files to.avi format (I use mkvextract to do this). But when you save it as.mkv the file extension is already telling the app what file type it is.
In this case,.mkv (matroska) is the file format that Kinema Citrus uses to play movies (Monogatari in the case of Nekomonogatari), so when you open the file with the app, it already tells it to play a video, and it works flawlessly.
Edit: There is no way to make this file work without the file extension, I tried before I saw the answer to this question, and you're right.

The "play" feature of Kinema Citrus can be used to play videos that are already on your computer or external media. I'm guessing that they used the -t type option in mkvextract to extract the.mkv files in the Nekomonogatari series onto their media drive.
